I want to replace the latest threads module with a complete threads listing, just like you would see on a standard vbulletin install. That way, my homepage resembles the typical vbulletin install, but with vbadvanced columns on the left and right. Could someone help me with this or is there a module I am overlooking. Thanks...

Going for this look http://forums.searchenginewatch.com/ but with a column on the left as well.

This is actually what you are looking for I think. This will leave your CMPS intact, and alter your actual forum index.

Well, that lets me list selected threads, but not the actual forum index.

What I want is the ability to put all of my vbadvanced modules in the left column, and in the center column, I want All my forum listings shown, just as if I had never installed vbadvanced.

That's exactly what those instructions tell you how to do.
