Multiple Directories

I know this is more of a pre-sales question, but I would like to know if when you install vBulletin into your root directory, can you install the CMPS and Links Directory into different directories too? I have multiple domains pointing to one main directory. The primary domain points to the domain I want to install vBulletin in and the 2 Addon-domains I have pointing to subdirectories, I want to install the CMPS and Links Directory. Is this feasible, or should I change around the configuration?

That would work for the most part, but you're going to run into cookie problems if your members are going from one domain to the other.
