I have upgraded to ( Links Directory v4.0.0 RC1 ) , and there seems to be an new bug on ( Category tools / subscrib to this category via rss )

Thank you for pointing this out. I've just applied a fix to the links/external.php file in the download package here, so if you will download the files again and update that one on your server, that should take care of the issue.
Note that if you still have problems after uploading the new files, you may need to change your 'Cache Lifespan' setting (Admin CP => vBa Links => Modify Settings => External Data Options) to 1 so that you won't be pulling cached data.
