All the other files are ok. I have tried to copy the files back over and run the install.php but that didn't fix it.

Now I fixed that not sure how but now all the files that I copied from the module dir are now doing it. Any ideas? Should I uninstall VBadvanced and re install?

Sounds like you tried to upgrade from v4.1.2 to v4.2.1, but didn't run the "Upgrade" option from the admincp/vbacmps_install.php file as instructed in the readme file. Make sure you've uploaded all files from the 4.2.1 package then run the upgrade script and that should take care of things.
