Default Upgrade issues

I just upgraded vBulletin to 3.0.6 and vBadvanced CMPS to 1.0.1

After the upgrade I went to the vBadvanced install and selected to update the templates.

Everything seems to be fine with the exception of non-of my custom modules are visible.

I have ensured their templates are present and I have did simple debuging to ensure the module was being called (just by making it echo test) and it is.

What am I overlooking?
